...however none of them really touched on templates. Now, my current character, is a Half-celestial Aasimar Rogue1/paladin4 what would my CR (therefore, my SR) be?
Also how should level adjustment be calculated. Staring at it immediately would dictate that I pay a +2 adjustment, but I've been playing this character since I was level 1, so would I have to pay again at 12 or what?

A half-celestial aasimar rogue 1 / paladin 4 is CR 6.
5 PC class levels equals CR 4, +2 for being a half-celestial with 5 HD.
Pathfinder doesn't have a system for level adjustment currently (that I'm aware of / can find on the SRD). If you started out a level behind everyone else I would say you're probably still on par with them even though your CR has increased because of slightly more powerful abilities. CR is only relevant for determining appropriate encounters for a group anyways.

Check out either PF Bestiary Appendix 4, "Monsters as PCs," which details the process but not very clearly.
In summary, using the CR as "monster levels" is the primary rule, with some confusing stuff about slowly letting the PC "catch up" on those lost CR levels until 10th. No mention of how to deal with ability stats, but at least it's a starting point.
I recently made a 20th level PC, who has 19 class levels and hit dice, but two racial hit dice and one "level" of Lizardman.

I agree, but it explicitly states that you need to calculate CR for SR, otherwise I wouldn't bother.
@Scipion: I concur, I should be only 1 level behind the rest of the party, but this GM doesn't agree, and is making me "pay" another level. Which is fine by me, it's a concept character anyway. This GM is friggin' brutal anyway, the easiest encounter thus far: 5 Allosaurs.
