Yes but this is an Alternate fighter which means that the rules for the gunslinger replace the normal class rules for the fighter. so if the given fighter feature does not appear on the gunslinger table, you can't have it.

Yes, but we're not talking about class abilities. We're talking about feats and feat requirements. And for all intents and purposes, the Gunslinger is as much a fighter as the Weapon Master Archetype from the APG. Both have access to Fighter Feats.

I see it this way. It's a fighter, so it should be valid until otherwise noted.

Nope. The level 4 line for Fighter merely says "Bonus Feat." Weapon Specialization is a Feat, with the prerequisites being Proficiency, Weapon Focus, and Fighter Level 4.
4th Level Gunslinger = 4th Level fighter.

It's probably what I'm thinking about, the Training class features of the fighter are not granted to the gunslinger. Now that a second look is there, I'd say that specialisation is not only allowed but a must have feat.
