Does the "All jokes aside" clause modify your second sentence, or just your first sentence? I'm getting a mixed message here.
What if the ninja is a sub-class for multiple classes - that could be cool. Different flavors of ninja for all tastes!

Subclass ninjas cool too. That's how Rifts and OD&D did it iirc.

Supporting the motion for ninja and samurai (and other oriental flavored classes) to be archetypes or prestige classes. D&D 3.5 has over 70 base classes (to be fair, I count each psion discipline as a separate class) - do we really want that becoming a trend in Pathfinder, when the same effect can be gotten from existing mechanics?
Then again, I thought the Witch and Summoner should be Wizard archetypes, and the Cavalier a Fighter archetype.
