For Restoration spell: "This spell cannot be used to dispel more than one permanent negative level possessed by a target in a 1-week period." What of the following is true in condition of 2 permanent negative levels were gained at the same time:
- Only one level can be dispelled. After week from cast, another level still can't be dispelled with Restoration.
- One level can be dispelled immediately. Another can be dispelled after 7 days from first cast.

Yup. My players had do deal with this when getting Raise Dead cast on them. They could get a Restoration to remove one right away, but then had to keep one negative level for a week before they could get someone else to remove it.
Alternatively, if you can find someone to cast Greater Restoration, that'll get rid of both at once.

Ok, I think I'm going off the deep end here...
I was going to post that if you cast restoration withing a minute of the raise dead it would remove both negative levels...but I can't find that anywhere. Did I completely imagine reading that? I distinctly remember seeing it, in my actual Pathfinder core rulebook, while sitting at my gaming table after one of my PCs had gotten a raise dead. A cleric friendly to the party cast the restoration as partial payment for services they had provided, after she had brokered a deal with the Temple of Wee Jas to cast the Raise Dead, as she was not high enough level to cast it. Am I cracking up here?

I think you're mixing up what happens when you revive someone dead of negative levels, which requires you to use restoration in the round after revival. That, or a house rule you've heard somewhere.
