Fortitude armor and brilliant energy weapon

I ask myself, if the weapon with " brilliant energy " going through the protection against the sneak attacks ?

I'm guessing your talking about Fortification armor. And no, it doesn't negate the special property of a Brilliant Energy weapon. The Brilliant Energy weapon will still ignore the armor and shield bonus to Armor Class. But thats all the brilliant energy weapon negates. So if the attack was a critical or sneak attack (or both) the Fortification property would still apply, you would roll the dice to see if it stopped the critical and/or sneak attack.
