[Cleric, Plant Domain, Wooden Fist (Su)] Wooden Fist Unarmed Combat?

Can the wooden fist plant domain ability be used instead of Improved Unarmed Strike to qualify for other unarmed feats? (i.e. Deflect Arrows, Stunning Fist, etc.)

That is, of course, a GM call, but I don't see why not. Wooden Fist > Unarmed Strike. Generally when two abilities overlap, a substitution may be possible.

My beef with Wooden Fist is that it doesn't state what kind of bonus damage Wooden Fist provides, whether it be an enhancement bonus or otherwise. Does it stack with other effects, such as Magic Fang and Greater Magic Fang or not?

Generally not.

Nothing qualifies as something else unless it says it qualifies you for the other feature.
