The funniest thing just happened... just browsing Paizo's main page and in my shopping cart is an order cost of 45.55 for an empty cart!!!
Note, I was browsing and adding items to see what shipping cost they would be as I am getting a group order ready to put in for the 10% discount offer in May. After I removed the items I noticed that a cost was still there. I also was signed into my account at the time.
Could an empty cart or reset button be added to shopping cart so that all previous values are cleared?
I took a screen shout of it and saved it in a word document. I am not sure how to show you but I can email it.

I'm looking at your shopping cart right now, and I'm seeing a whole bunch of stuff in there. The shipping comes to $45.05 for these items.
Did you fill your cart, or am I seeing phantom products that you aren't?
The "remove" button on the View Shopping Cart page should do what you are asking for. However, if you remove items from your cart by changing the quantity to 0 (zero), then it can leave a phantom item in the cart that may throw off the shipping estimate. These phantoms will go away as soon as you select the shipping method on the checkout page. In other words, you'll never actually get charged for them, but they can mess up the estimates.
So make sure that you are always removing products using the "remove" button on the View Shopping Cart page.

Yes I put a bunch of stuff back in there. To remove the 45.55 I simply added and removed an item.

That is the problem, hit right on the head. To be speedy, I remove multiple items by putting zero in the boxes and then update. I have observed it messes up shipping.
As you can see with a large list of items hitting remove and waiting for the page to refresh is time consuming hence the suggestion of a "remove all" button.
