I wonder to know a thing:
When you want to buy a magic weapon and a magic armor +2, how much does it cost?
- 4000 gp for the armor (plus the cost of the armor and the masterwork) and 8000 gp for the weapon (plus the cost of the weapon and the masterwork)?
- If you have yet an armor +1, does it cost you “only” 3000gp to enhance your armor?

To your first question, yes. It would be 4,000 GP plus the cost of the armor and masterwork for +2 armor, and 8,000 GP plus weapon/masterwork cost for a +2 weapon.
If you have a +1 armor, you are also correct in that it only costs another 3,000 GP to make it into a +2 suit of armor.

And the fact that a armor is +1 or +2, gives you +1 on AC or it can be something else like "light fortification" and in that case is the armor gives you +1 on AC AND +25% of being missed during a sneak attack or only the fact to be missed?

Both apply. Though it's not a miss chance for the entire attack. Just the sneak/critical portion. So when someone hits your ac with a sneak attack and you roll a 1-5 on a d20(or 01-25 on percentile dice) she rolls only normal damage.

Right. If you wanted to make a +1 Flaming weapon, for example (that would give +1 to hit and damage and the Flaming quality) you would need to pay for it as if it were a +2 weapon, or 8,000 + other costs, as the Flaming quality is a +1.
Other qualities just add a set gold cost, but do not count as higher enchantments. For example, a +1 Slick Armor is still just a +1 armor, despite the slick quality, and only would cost another 3,000 to give it another +1 enchantment (to become +2 Slick).
