My DM is making the case that Rapid Shot does not apply to thrown weapons because the text says "with a ranged weapon" as opposed to "with ranged weapons". Essentially, he says that drawing another thrown weapon is a second weapon and rapid shot applies to one ranged weapon, such as a longbow or shortbow.
At first level, I'd like to be a human fighter with Quickdraw, Point Blank Shot, and Rapid shot that is a spear thrower. Can someone make the case that Rapid Shot should apply to thrown weapons AND that I would be able to use quickdraw for such an action?

Rapid Shot gives you one extra attack when you make a full attack.
If you have Quickdraw, you can absolutely take advantage of Rapid Shot with thrown weapons.
Even if you didn't have Quickdraw, if you started the round with a thrown weapon in each hand you could also take advantage of Rapid Shot (for a maximum of two attacks).

Rapid Shot works fine with any ranged weapons. You can even use different ones. With quickdraw, rapid shot and 3 normal attacks, you could throw a spear, then a dagger, then an axe, then (using Rapid Shot) another dagger.
Thrown weapon combatants have it hard enough as it is, I don't know why your GM would even want to bother trying to nerf thrown weapons by saying Rapid Shot doesn't work with them.
Also, keep in mind that the ammunition type thrown weapons are still considered thrown weapons for attack purposes, so you can use Rapid Shot with Shuriken, for example.

If you combine rapid shot, TWF and iteratives with thrown weapons there could be the point where the GM has reason to cap the number of free quickdraw actions you can do per turn. But otherwise that is totally legal.
That build is rather self-regulated by the problem of keeping enough throwing weapons on hand to actually make all those attacks, though.
