My belief, assuming that Amazon isn't charging more than Paizo, is that buying directly from Paizo would be better for Paizo, because they get the retail markup that would otherwise go to Amazon.
It depends if the few extra $ is worth more than having Kill Dr Lucky associated when other people look at items you have bought on amazon.

When pathfinder was coming out, I asked if it was better for Paizo if people subscribed, purchased at their FLGS or purchased from Amazon and similar stores.
Vic's answer was something like "All three." Basically, to get good market penetration, they need to be selling and being marketed at all levels.
They do make more money per sale of their own sales, but the more they sell in stores or online, the more they get promoted in stores and online.

Amazon does charge a bit more ($40 vs $35). What brings the price up for Paizo is S&H which is out of Paizo's control.
