I'm not sure what is exactly your question, but I'll try to answer you, so you already have an idea before Customer Service can answer you when they're back from the long Thanksgiving holiday.
First, you don't get charged right away when you subscribe to either Pathfinder or Gamemastery Modules. You'll get charged every time a bundle ships, so about once every month. The shipping charge for each bundle will be included in the total charge each month. I think that the check-out process shows you an estimate of the monthly charge, but it still gets billed only when it realy ships.
Now, if you're asking about the charge being $6,50 I'm not sure where you are (USA or International), but as Canadian Subscriber to both, I have a $6,86 shipping charge added each month. Combining shipping doesn't necessary means the Module costs noting, but the overall charge is reduced compared to separate shipping, since only a bit of weight is added to the package (at least, that's my understanding of it).
If you're trying to figure out how to decide which combined shipping option to use or want priority post, then you can always see those 2 options and change them on the "My Subsciption" page at the very top of every page of the paizo.com site, when you're logged in.

This is what I was thinking about as well and wanted clarification.
I right now get Pathfinder regularly, nicly packed and not bent in any way. So I pay for the book and get charged the shipping, that I get. Now I was seriously thinking of getting the Gamemastery Series as well. So my question is I pay for both, they get shipped together, and I pay for the cost of shipping them both which would be a tad more then the one but not the same as if I shipped them independently, correct?

If you choose to have them shipped together, yes, you're correct. (You can also choose to ship them separately if you want to get them faster—paying individual shipping charges for each.)
