I think they said the new shop system is not able to offer free products.
Tue, but that doesn't mean they can't include a link to a free PDF on the website. They could put up a page for the physical product, marked as out-of-stock if appropriate, and link to the PDF in the description just like on (most of) the Free RPG Day products that are currently listed in the store. Or they could create a static page which has links to various free downloads.

They certainly are still there in the old digital content page, but that doesn't really help for folks who are new to the game or otherwise didn't "purchase" the previous free product. And also doesn't help folks like me who are glad to finally get unwatermarked copies of the PDFs through the new store site.

There is way for new people to get it added to the old My-Downloads page. It is an odd method that requires a few hoops, but it should work.
For example, I just added a different free product I didn't already have to my downloads , the Great Toy Heist. And i didn't have to go to the new store page at all.

...Explaining the odd method would be far more helpful XD
(I don't need it, but I find the vagueness very funny)
But Paizo have said they plan to close down the legacy library eventually, once they're sure everyone can access all content on the new store. So it needs to end up on the new store sooner or later.

The basic process is:
search in the product discussion subforum for a specific product. In the results find a post from the product thread and note who the user is.
Next do a search for the user, and then look at their post history and find that same post from the previous search.
Then hit "reply" to that post which will bring you to the product thread, then you can scroll up and click add to downloads.
