Divine Disharmony says to make a Deception or Intimidation check. If I select to use an Intimidation check and the target does not understand the language I am speaking, do I take a –4 circumstance penalty to the check?

Divine disharmony is not a linguistic effect so no.

The -4 penalty for no shared language is specifically a penalty on the Demoralize action, not generally a penalty on all Intimidation rolls.
