Although I am specifically asking about the new 2e version of Kingmaker, this question would also apply to any other hardcover book published by Paizo.
If I buy the hardcover of the new 2e version of the Kingmaker Adventure Path ($100), do I also get the PDF version bundled with it? Or must I buy the PDF (another $50) separately?

You buy everything separately.
The only time Paizo bundles PDFs and print editions is when you are a subscriber to a particular product line.
If you aren't a subscriber at the time the product is released, you will need to make two separate purchases.
Kingmaker was a bit different in that you couldn't subscribe to the product from the Paizo website. Instead, you needed to be a backer of the product on Kickstarter. If you didn't back it, you didn't get a free PDF.
