Every time you sign-in for a session there should be a place to record what Faction you want to gain reputation with for that adventure. If you leave it blank it defaults to Horizon Hunters. You'll normally earn 4 points of reputation per standard scenario. Some may offer a bit of a bonus on top of that four, but assigned to a particular faction (whether you choose it or not)

Definitely check with the GM. If its online and used RPGChronicles, there was a drop down for faction. If it was in person, the "official" sheet has a a series of checkboxes, next to the block for Character name, org player number, and level.
Though the official sheet is often seen as a bit too cramped and many places use a custom sheet that allows more space for writing. Most of those replace the checkboxes with a free-form text field for faction.
Official is in quotes, since its not required, etc. Merely the format that's provided in every PDF.

Checked with the GM this morning. He told me that I had seen the sheet, that I had signed it, and that I had checked Envoy's Alliance. Even sent me a photo of it.
I guess I'm used to the smaller 1st Edition sheets many of my older GMs used to bring out, and so there was something of a mental disconnect.

For what it's worth, the faction boons are relatively minor. They played a much larger role in season 1 but the last few seasons have placed significantly less emphasis on them. They can add a few unique options but you can reasonably ignore most of it.
That said, keep an eye out for the free Wayfinder boon (not to be confused with the one that costs AcP) when you hit a specific level of reputation.

The Mentor boons are still ones that people should be aware of/generaly by for their characters once eligible.
Other than those though, the main ones I see in play are the Storied Talent from HH or Crafter's Workshop from EA.
