So for my reading you should be able to combine implement empowerment with unarmed attacks without issue as unarmed attacks aren't held in your hand.
I was wondering you were holding two implements (say a tome and weapon) could you kick someone with your unarmed attack or do you have to use your fist?
Also if you have the monks powerful fist ability do you have to use your fist to gain the 1d6 damage dice?

Yes, you can kick as your unarmed attack, as well as use any other part of your body to Strike.
Powerful Fist is not limited to fists, nor is the Fist listing under weapons limited to fists. But do beware of any Stances which describe the Stance's attack as using your hands, just in case your GM has a hard time reconciling say the Wolf Jaw's "hands held like fanged teeth" with being able to hold a book in them concurrently.
Balance unarmed choices against Free Hand weapons which take less investment to master and work w/ Doubling Rings, especially since Thaum's rely on the weapon die less than many martials.
