Reputation does vary a little between offerings. though in general most award it. Did you get any reputation on your chronicles? If yes on the chronicles and no on Paizo.com then its likely a reporting error. If no one both places its possibly correct. The One-shots for example don't award reputation., IIRC. Otherwise ifs its a regular scenario and no reputation, well that should only happen if you failed at all the objectives of the scenario.

All three of those award 4 reputation if you achieve both primary and secondary mission. Lost in flames has an bonus two also available. (for 4 for your assigned faction and 2 for the Grand Archive bonus)
PreGen version normal character should make no difference to the reputation awarded.

2 Points for defeating Archis OR (forcing him to flee AND gathering his notes)
2 Points for completing 3 of the following:
a) identify the tail as PF agents
b) do not draw unwanted attention to the investigation
c) gain 14 or more Influence Points with Vionnia,
d) capture Archis alive
e) find Archis’ ledger
Primary: recover the relic/remains from at least 3 of 4 ares
Secondary: succeed in purifying the area

I think that if the person does not input a faction, the system does not know what faction to assign the reputation to.
This *may* be fixed by registering the character and setting their faction.
The "default " faction (if none is specified) is supposed to be Horizon Hunters. But I don't think the reporting system knows that.

I'd still suggest you try to contact the organizers directly if you can, rather than the report an issue (which goes straight to Paizo). Organizers are likely to be able to investigate and correct if more quickly.
