I was looking into the deific obedience feat, in addition to the diverse obedience feat. With my character idea, I would like both sentinal and evangelist boons, however I would currently be picking up the feats at levels 13 and 15.
Could I defer, or retrain the boon I would receive for having 12HD after getting diverse obedience?

Retraining works. It has a few restrictions (like not trading away prereqs for other things), but you can exchange multiple low-level feats for high-level ones if you like.
Deferring doesn't work by RAW, though. You have to pick a character feat right at leveling up:
When adding new levels of an existing class or adding levels of a new class (see Multiclassing, below), make sure to take the following steps in order.
(...)
Finally, add new skills and feats. For more information on when you gain new feats and ability score increases, see Table 3–1.
In this case you could still try to convince your GM to make an exception.

If you later take levels in sentinel or evangelist, you lose access to the exalted boons and gain access to the new boons appropriate to your class.
So, you would get the basic effect when you take the feat and reach 12 HD, but it will later be substituted by the prestige class effect.
I don't know if it is part of your idea, but Aligned class doesn't work with prestige classes, as it says: "At 2nd level, the evangelist must choose a class she belonged to before adding the prestige class to be her aligned class."
