Might I recommend using a different size for the squares? You could do 10 feet per square easily enough, or even 20 feet per square. Then just take the character icons and reduce their size while holding down the alt-key to keep them from enlarging again.
You can also use two maps - the first one with 5 foot squares that has the party and Rivozair during his attack on them, and then a city map with one icon for the party as a whole and a second icon for where Rivozair is flying over Kintargo.
Given that I doubt the group will have flight magic allowing them to easily keep up, it's quite likely Rivozair will do hit-and-run tactics and the party will hold their actions to attack right when he is on the map they're in. Thus the battle will start out as a couple strafing runs and then become an Action Economy Quagmire with everyone unloading on Rivozair just before he gets his attacks in. And if they use the right spells or the like, they could ground him and the battle remains on teh ground.

Yeah, you're right, the strafing runs are quickly going to be a bad idea, unless he can get real low to the ground as a huge creature. My reading is that a line breath weapon will hit one person, maybe two in a line from above rooftops. Meanwhile, the party will unload four readied standard actions.

Well, I kind of have been building a bunch of maps for the game. ^^;; In fact I just crafted a "sewer map" for the undercity region, and as the group explores it, more of it will open up. Likewise the group has an accurate large-scale map with enough square on it that the players can move their icons to the map to show where in the city they'll be. I just thought of it when you talked about fighting Rivozair and how that would work for this sort of thing. ^^
