SO the metamagic thesis specifies that it only works with wizard feats, but some of the other theses don't specify wizard choices only, such as in the spell substitution thesis. It does specify prepared spells, but if I was a wizard who MC'd into Cleric, would I be able to swap my cleric spells for spells that I had written in my spell book?
I would assume not if they were arcane list only, but if they appeared on the arcane and the divine list, and I had the spell in my spell book, could I swap out a spell from my cleric list? If not, is that clarified somewhere in the rules that I missed?

Hmm, while this may be a grey in terms of RAI, I have not found anything contrary to what you have stated, at least in my quick search anyways. {note: we both could be proven wrong still, muticlassing and spell casting can be a bit complicated at times, so I would still tread carefully.}
Now there may be certain RP concerns, I'm pretty sure some gods may get a bit miffed your taking there carefully prepared spells and cannibalizing them with your Arcane trickery. Nethys would probably be ok with it though, at the very least.
