You can purchase them, but where do you store them? Example, you purchase that level 15 Giant sized helicopter of some sort on Castrovel. You beat the scenario and your next SFS scenario is on Akiton or some other planet, so how you going to take it with you? Or does that level 15 helicopter stay on Castrovel? And more specifically is it stored only on certain vehicle ports on the planet? meaning you can play another scenario on Castrovel but be 100 miles away from your vehicle.

If your ship's design has an airlock next to an empty cargo bay, that's an easy call. I would probably also say that the Tech Workshop expansion would come with the option of having garage facilities. Although I don't know of any rule listing the max vehicle size that can be stored in an expansion bay...
On the other hand, groups without such a convenient layout might have to pay freight charges to have their Kaiju Crusher flown in by a freight line. I'd probably use the rates given for buying passenger tickets - in the Armory, I believe - as a baseline, and apply a multiplier based on the size of the vehicle.
(I see on closer examination that you're asking about SFS: I'm not sure vehicles can be carried between scenarios at SFS tables.)

Probably GM call in SFS. I've had GMs refuse my exploration buggy, and that's easy to fit on a ship.
That is a very weird call to me. When players spend the money on a vehicle, I don't go out of my way to stop them from bringing them, and I don't understand why anyone would, if you aren't talking about a massive vehicle that would be hard to get into a cargo bay.

the rules on cargo bays do state a maximum size that can fit in them, Large.
So any large or smaller vehicle (such as an exploration buggy, which is large) should fit inside a cargo bay.
Unfortunatly they dont list the weights of vehicles (as far as I can find?) so I dont know how much room youd have left over, since cargo bay capacity is measured in tons
(it also says that 4 cargo holds can fit a huge object, and 8 can fit a gargantuan)

One possible rules hack: the Large size limit is for a "roll on, roll off" vehicle. You can fit a larger vehicle in a cargo bay, but it requires at least some degree of disassembly and packing.
I am thinking something on the order of. . . one size category up, the vehicle is still largely intact but boxed up. This takes roughly an hour or so to unload and make ready for usage, depending on how many people and how much dock equipment you have available ( you are basically offloading a giant crate and then extracting the truck or plane or whatnot from it ). If its two size categories up, you don't have a vehicle in your cargo bay, so much as a full load of crates containing all the *parts* for a vehicle. Reassembly probably needs at least a day, and definitely needs actual skilled mechanics.

Actually, that is probably a better place to discuss it. Since this is much more of a story/plot/continuity/believability problem than it is a rules and mechanics problem.
