Is it possible to have two signature spells at one level with Esoteric Polymath?

Yes

You pick ANY spell from your book and it is an ADDITIONAL signature spell (has to be a spell in your repertoire). Since you already have one signature spell per spell level (p98), this feat can not help but give you two signature spells for a single level

"... choose any one spell from your book of occult spells. If that
spell is already in your spell repertoire, you can treat it as an additional signature spell that day ..." (p100)
