What would happen to the Scythe favored weapon if you got Deadly Simplicity? Would the Deadly automatically switch to D12? Or does it not qualify because it's a martial weapon?

Deadly simplicity would not apply. If it did apply, and could not be selected as a feat, since the character would not meet the prerequisites, I believe it would only affect the base damage die, not the deadly trait.
