Nature: Train Animal skill feat: Do the trained animals count as allies?

Would they function for flanking and be affected by "allies" targeting spells?


The only definition of "ally" is "someone on your side" (not yourself). If a trained dog (say) is following you around and obeying your commands, and especially if it's attacking people for you, I'd say it's definitely on your side. YMMV; check with GM before committing resources.
