If you turn into an animal with hands (such as an ape) can you wield manufactured weapons? I would say yes but would give a penalty since you wouldn't have opposible thumbs

Pretty much up to the GM whether this is allowed and with what penalty.

Which is probably as it should be. There are lots of creatures that can sort of use tools, far too many for Paizo to quantify.

Apes and most other monkeys do have opposable thumbs, btw. Their hands still aren't as adapted for tool use as humans' are---especially tools made for humans---so a penalty could still be appropriate.
