I just got a bunch of physical copy modules that were really cheap, like $1.50-$5 each from the recent sale. I didn't realize some of them were 3.5.
Are these directly compatible with official PF rules or do I need to do some conversion? Is there a guide somewhere I can look at or some tips for doing so?

Very easy.
3.5 creatures can almost be run straight, they have most of the stats you need for Pathfinder. Some differences include:
3.5 had Spot and Listen. Pathfinder has a single consolidated Perception skill. Average the two?
Pathfinder introduced CMD and CMB to streamline combat maneuvers, but those are easy to compute for old stat-blocks.
A lot of spells and abilities are a bit different, but if a monster can cast Sleep (for example) I don't think you'll get into any trouble using the PF version rather than the 3.X version.
PF characters are a bit more powerful than 3.X character of the same level, so keep an eye on how hard a time the PCs are having and if desired increase the number of opponents, but basically the scenarios should be totally usable with very minimal conversion.
