Looking at the various options for Nature Bond for a multi class druid. If I were to select Eagle Domain let's say, but I plan on only putting 4 levels into druid (will have shaping focus), how would it work with spells that are on that list ie. Fly, Overland Flight etc but which I can never end up casting because they are above my level. Is there any point of those additional spells do they mean anything? I would love to have Overland a flight but my druid level will never be high enough.

Well, they count as being on your spell list, which makes it easier to use a wand of fly or scroll of overland flight or whatever.

Say I wanted to use a scroll of overland flight what would that DC be if I'm only a level 4 Druid? How would that be calculated?

Knowing that somebody is bound to dispute the matter... allow me to preemptively cite developer commentary on whether domain spells are "on your spell list."

I posted a specific question, you posted a general question. :) Yes, you should consider those spells as part of the character's class spell list.
