Does a synthesist change size if he synthesizes with an eidolon of a larger size? E.G if a halfing synthesist synthesises with a medium eidolon does he become a medium creature?
The synthesist only changes what the archetype says his abilities change.
Nothing says that the Synthesist becomes the same size as the Eidolon he merges with, so that means the Synthesist stays his own size.
To be clear though the eidolon is still medium size, the synthesist is just small inside.

This is correct.
The eidolon remains whatever size it would normally be.
The rest of the world will be dealing with the eidolon, not the small halfing within.
