Your custom rig can be configured to take up an upgrade slot on your armor or can be installed as a cybernetic augmentation system in your brain (though it can be combined with a datajack for the same price as installing a datajack normally), your eyes, or an arm.
With custom rig I agree that it does since it states it in the description of taking up a spot in your armor or being installed as an augmentation in your brain, eyes or an arm.
Your exocortex is implanted within your physical body or brain, similar to a piece of cybernetic hardware, allowing your AI to access your mind and feed you information.
For the exocortex, it does not specifically call out taking up a spot or replacing a body part. So I would say no on that one. And it says it is similar, not the same.

(edited) along the same lines, it mentions that the custom rig operates as a commlink. the description for the commlink mentions that you can add other devices to it, such as scanners, by just paying 110% of the cost.
"You can upgrade a personal comm unit to function
as some other devices (such as full computers and scanners) by
spending credits equal to 110% of the additional device’s price."
does this mean i could add the Motion Detector that basically provides quakesense/blindsense to the "commlink", providing me with that sense?
"This handheld scanner is capable of detecting sweeping kinetic
moves, such as the locomotion of creatures and vehicles.
Motion detectors have blindsense (vibration) out to 30 feet, but
you must take a move action each round to use the sensor."
this is, of course, predicated on being at level 6 to get the Motion Detector (a Level 7 device)

Keep in mind, it does say that the custom rig can be installed in the brain along with a datajack, so there is a precedent to say that is can be installed alongside other augmentations.
Thing that gets me is that ideally, I'd like to have it installed in a prosthetic arm, since my character is going to have ties to the Augmented faction. Shame that "restores functionality" really doesn't. :(
