On page 6 -1 Quest - Into the Unknown states that:
BOON SLOTS
No boon slots are available for Into the Unknown, but the GM should explain that PCs acquire boons as they play adventures, and this is where they would normally be asked to review and select their boons for this adventure, based on their mission briefing.
Since the XXX Champion [Faction Boon] is a boon (that you get for free at character creation, or can apply to your character if you play a pre-gen), does that mean players run this scenario for no Rep'/Fame for any faction since it cannot be slotted?
(or is it 'no boons other than your faction boon', which is what I would imagine?)

Take a look at the chronicle sheet. While they do not slot a boon for the adventure, they do earn Rep and Fame for any one faction they posses a champion boon for.

Yes, I saw that, and awarded such to the PCs for whom I ran the Quest.
I just wanted to know whether this is (as I expect) some bad wording, since my understanding of the rules (as written) is that you need to slot a Faction Boon to get Fame etc., and this Scenario states no boon slots are available.
(my feeling is they intend it to be no other boons than the free faction boon)

Question for Campaign Leadership - out of curiosity, why was this quest set explicitly designed to not include Boon slots? That would mean that no Race boons would be available in it. Should this restriction be removed to allow for future race boon users to use their race boon in this Quest?
If they don't give an official answer, just "retrain" into the race boon after the quest.

True, but then you could not play the quest as your special race.

Sorry for the delayed response here folks, I just got in yesterday and needed to decompress and spend some time with the ladyfriend. Let me address some concerns here.
1) The reasoning for disallowing boons in the Quest was to ensure that new players don't end up at a table where someone has several special convention boons and promo boons that they can slot and cause potential confusion for new players.
2) Race boons are something of an exception to this, given their unique nature.
Official Errata: On page 6, replace the Boon Slots text with the following: "No boon slots, except a Personal boon that grants access to a new playable race, are available for Into the Unknown, but the GM should explain that PCs acquire boons as they play adventures, and this is where they would normally be asked to review and select their boons for this adventure, based on their mission briefing."
The Faction Boon was caught in the verbiage on the Chronicle, which lets you select a boon based on any Champion boon you possess. This is intentional future-proofing if we ever find a reason to create a non-Champion Faction boon in the future.
I'll probably sit down with the team, after the Gen Con wrap-up, to discuss some kind of terminology we can create to define "essential" boons like races or (possibly in the future) arcehtype/class access.

OK, does this disallow the new player boon if I spring it on the party when we start or can't for the quests?
I'm GMing this this sunday and the players are wondering, about what faction to pick...... Told em no faction needed until they start another scenario where they have 2 points to play with at the beginning, but they know nothing about me going to give them the new player boon, and yes they all have their first character they made so that;s all good at least

Per Thurston, only Racial boons are allowed in the quest series at this time. All other boons, including promotional boons, are not allowed.
