What rule systems do you ignore (or have "defeated") in Pathfinder?
I'm running a Kingmaker campaign, and my party has eliminated four main systems: getting lost, encumbrance, swimming, and temperature. Cold weather outfits serve as an easy solution to the latter; 'know direction' served to counter the former (& later a 10+ survival modifier); a multitude of animals solved weight problems (except for the strength 5 bard, who has some issues with keeping combat gear on his person) and crossing rivers.
Are there any others that I've missed?

We ignore random encounters usually, or at the very least we make them incredibly challenging. If its the only fight of the day, and it doesn't relate to the plot directly (aside from PC's assembling it to) then it simply gets Nova's into oblivion by people wanting to use cool abilities and not worrying about a boss fight at the end of the tunnel, so most of them are simply cumbersome.
We also use a lot of modules/AP's with leveling guidelines, so we forgo XP tracking in favor of leveling at plot points. Of course, every time we finish an arc, I offer to go back to XP tracking with an approximation, but generally our group prefers following railroads and plot hooks for AP's and so XP is usually just an unnecessary hassle. Doesn't work for every group/campaign/style, but it works for us.
We also ignore carrying capacity and temperature unless its extreme (5 Str or lower due to poison or build, arctic conditions complete with no shelter, etc). Even when we use those, a wand or spell known/prepped daily usually covers it. Ant Haul and Endure Elements are first level for nearly everyone.

I ignore random encounters entirely and experience as well. Instead I go with an adventures levelling guide or I track defeated monsters without necessarily granting experience. I hate random encounters. I'd rather fights be plot relevant or nothing at all.
I ignore alignment restrictions for feats sometimes if the player wants to do a particular thing or it would ensure their build works at all but they want different flavour or characters.
