Lets see. If he's takable as a paladin that means he's LN, LG, or NG which means 1 to 2 domains are already taken. History is a pretty easy ringer for the Knowledge and maybe Rune domains. Paradoxes...is a bit harder. Well time paradoxes are generally explainable and more trouble than they're worth so I guess you can put Madness as a possibility. Time is pretty much impossible to pin down but with a bit of fenagling you can interpret it under Luck (twisting/glimpsing timelines for (un)favorable outcomes) or Magic (Need magic to mess with time I guess)
Assuming this guy is meant to be a major deity your domain possibilities in my opinion are 5 of the following: Law, Good, Knowledge, Rune, Madness, Magic, and Luck. Subdomains are your call.

So, I'm thinking of having a homebrew diety in my game, he'll be available for Cleric/paladin claiming, but I kinda need to know what kind of domains a god of time, history, and paradoxes would have.
Have any ideas?
Knowledge, for history. Time, perhaps Artifice? (which would further suggest a connection to clockwork, both as an engineered thing, and as a timekeeping method). Paradoxes suggest Chaos.
Alignment domains are an easy fit. If he's available for Paladins, he's got to be NG, LN or LG, so Law and / or Good will be right on theme (and Chaos is right out, so scratch that one!).
Arguments could be made for Destruction (ravages of time), Luck (connected to time through fate and probability and destiny), Repose (aging, decay, end to all things), etc.), at first glance, and probably others (like Community or Travel), by people more creative than myself willing to put some thought into it. :)
I'd go with;
LG - Artifice, Good, Knowledge, Law, Luck
LN - Artifice, Knowledge, Law, Luck, Repose
NG - Artifice, Good, Knowledge, Luck, Repose
My choice would be LN, as I find gods with a greater range of possible worshippers to have more interesting RP potential, and the fun GM option of having schisms in the mainstream faith (including LG paladins having to put up with LE clergy of the same god 'getting it wrong').
I'm also a dirty powergamer, and don't like alignment domains much, so tend to veer towards gods who have one or less of them, so there's some bias there. :)

And part of his purpose in the campaign is to be a bit of a motivator for the party, he'll bring the party together and give them a direction to go in once they get past the first bit.
His function as a deity is to essentially protect the Bibliotheca (Ancient device made by the Primordial gods to guid their hands, and to record their actions.)
Feel free to ask away, I'll do my best to answer some things without spoiling the plot, some of my players might check this eventually, lol.
