I am not clear if ponies are able to use two-handed weapons like bows and greatswords. Can they?
Hi there! Ponies cannot use bows, not normal ones that is. There are Cloud bows that can be planted into the ground, then fired by drawing with their teeth.
Two-handed weapons and doubleweapons, with a feat, can be wielded in those same strong jaws.
Otherwise, I suggest using and enjoying a weapon harness and just wearing the weapon. Just remember that the harness is not meant to let you get more than 2 'hands' worth of prowess in any situation.

By harness, you mean the weapon rack right? So they wear the weapon on their side?

Yes, though a bit silly, the art in the books clearly shows lances, etc. strapped to the side and aimed forward. I had a player wielding a nodachi this way and it seemed reasonable enough, lots of charging and stabbing. He eventually found an evil bane sword that he could use one handed with his mouth, though we insisted it interfered with talking.
Horn magic feats also eventually allow two "hand" holds.I don't recall how many feats that requires.
