My players messed up. How bad? They broke the ceiling to the bottom chamber, stopped the forbidiance spell, got the sword removed from the portal. Then the dice went bad, people died, and they had to flee, without the sword, but the Shrouded Queen is still alive.
The sword is no longer keeping her there since it is not in the portal, so would she stay? They are planning on resting and going back in(though first their ship has been taken by Captain Valerande “Barracuda” Aiger). Would she be their, or would she fly away to freedom and they just find the sword?
I don't recal if she can get out.
She will have the sword, if only to make it harder for others to lock her up.
She will start calling her "friends" to come to her aid. Plan for more encounters for the PCs.
She will likely stay at the island, and then restart her empire. You know, the one mentioned in the legend? She will be a boss to fight again someday when the PCs are bigger and badder.

What is this in reference to and where can I find more info about it? I'm going to run shackles in 5e and this sounds interesting for the sandbox portion.
This is in book 5, the Price of Infamy. Long ago, A spellcaster of some sort erected a giant black tower from a small island in the shackles, which led to a lower plane. She created a portal in it that let outsiders freely enter the material plane. Then, along came some badass pirates, who ultimately failed to kill the spellcaster and got themselves killed, but their leader - a Cleric - managed to destroy the portal with her minor artifact sword, and cast Forbiddance so the the evil queen couldn't teleport out, and swiftly died from blood loss or something. Oh, and the evil queen permanently became some giant outsider, so she's too big to physically leave.
The tower and the sword within have become a legend within the shackles, but all who go to the tower to get the sword have perished. Obviously, I can't remember the specifics, but I remember the gist :)
