Out of curiosity, can a weapon be bought masterworked and later be turned magical or does both have to happen at the same time?
aka would i be able to buy a masterworked weapon at~ 350 gold and later on upgrade it to be a magical weapon for the +2000g?
Once it's masterwork, you can always enchant it - the only issue with the order is if it's not masterwork already. I'm not entirely sure about Kalindlara's statement though, if you got the out-of-subtier rewards at level 1, if you can purchase something from the tier 4-5 reward list. If you've done the Confirmation (it's found there) or have 9 fame or greater it's a null point, as you can do it anyway :)

Yes. Your example is fine. Masterwork means high quality of a level suitable to receive enchantments and is often purchased separately from enchanting especially at low levels.
The biggest restrictions that affect people in PFS in this regard...
-a non masterwork weapon can't becomes masterwork later on (barring a masterwork transformation spell). This primarily affects heirloom weapons in a characters backstory.
-a weapon can't change materials. Your masterwork long sword can't become mithril or adamantine. (It's a new sword rather than an upgrade on the old).

Since hope is getting it replaced by an adamant version.
A masterwork weapon is, even at low levels, a very cheap way to get an extra +1 to your attack. Even if you plan on getting an adamantine version before enchanting it, a masterwork weapon is worth it at level 1.

I joined a party doing a tier 4-5 scenario with a lvl 1 character, now that he is lvl 2 and got the cash necessary to get a cloak of resistance+1 am I allowed to buy it from the tier 4-5 reward?
Yes, you generally receive access to the items of the subtier you played, so long as they weren't crossed off your Chronicle Sheet.
This is one of the rewards for "playing up", in addition to receiving out-of-tier gold.
