I have a PC with the throw anything feat, but he is only proficient in simple weapons. Is there a penalty for him throwing a martial weapon (ie one he's not proficient with). I read the RAW as if you throw a non-ranged weapon that you aren't proficient with you take a -8 penalty, -4 to not proficient and -4 to improvised ranged. Does the throw anything feat negate both penalties or just the improvised ranged?

No, throwing a greataxe is not using the greataxe as a greataxe, but as an improvised thrown weapon. Throwing it normally has a -4 penalaty for an improvised weapon. That's all. Throw anything removes the penalty.
Edit: It looks like I was mistaken.
Thrown Weapons: Daggers, clubs, shortspears, spears, darts, javelins, throwing axes, light hammers, tridents, shuriken, and nets are thrown weapons. The wielder applies his Strength modifier to damage dealt by thrown weapons (except for splash weapons). It is possible to throw a weapon that isn't designed to be thrown (that is, a melee weapon that doesn't have a numeric entry in the Range column on Table: Weapons), and a character who does so takes a –4 penalty on the attack roll. Throwing a light or one-handed weapon is a standard action, while throwing a two-handed weapon is a full-round action. Regardless of the type of weapon, such an attack scores a threat only on a natural roll of 20 and deals double damage on a critical hit. Such a weapon has a range increment of 10 feet.
Throwing a weapon that isn't designed to be thrown doesn't make it improvised, it just adds a -4 penalty and changes the crit profile as if it were improvised.
Throw Anything only gives bonuses to improvised thrown weapons and splash weapons. It doesn't do anything for throwing a weapon that isn't designed to be thrown per RAW.
Throw Anything (Combat)
You are used to throwing things you have on hand.Benefit: You do not suffer any penalties for using an improvised ranged weapon. You receive a +1 circumstance bonus on attack rolls made with thrown splash weapons.
Normal: You take a –4 penalty on attack rolls made with an improvised weapon.

So, by my reading, if you take a weapon that is not designed to be thrown, and throw it, you're using it as an improvised thrown weapon. Based on the part you quoted Imbicatus, it matches what it effectively means to be an improvised weapon. I guess by a really specific reading of RAW, it doesn't explicitly say "treat as an improvised weapon", but it's effectively the same thing.
I would rule that Throw Anything lets you, you know, throw anything, that you wouldn't normally throw.

For what it's worth, that's how I've always run it, and how it should work imo. But that's not what is actually written in the rules.

I'd interpret it that throwing a greatsword as an improvised weapon would be like using it as an improvised club - you wouldn't get the normal benefits of the weapon (like 2d6 damage or an enhancement bonus to damage if magical). Throwing it using the "throw a weapon that isn't designed to be thrown" rules would allow you to get the benefits of the weapon, but not to benefit from any feats that specify improvised weapons.
