The group that I play with just noticed that the role card, in Skulls and Shackles, is not supposed to be obtained until after Adventure Path 3. Following the Guild rules for tiering, at every 2nd completion you get a power feat on top of power feats that would be earned for rewards. playing through Adventure Path 1 and 2 the number of power feats accumulated becomes 6 total. The average character card, it seems, has 4 power upgrades. With Adventure Path 3, following the tiering, a character would obtain 1 more power feat, for a total of 3 power feats not doing anything, before the role card is obtained and a power feat for the role card. This brings up 2 questions.
What happens to the extra power feats that can't be used at the time of obtaining them?
How should we go about fixing this since we have been using the role cards this whole time?

The Guild rules do not stipulate that. They stipulate that upon completing the 2nd scenario in any given tier you gain a power feat. In order to gain another power feat you need to advance to the next tier and then complete 2 more scenarios. Since you generally advance in tiers by completing Adventures (to get the die bump), this means you'll net 1 power feat per Adventure.
EDIT: Specifically:
Tier Feats: A character gains feats on his character card through the successful completion of scenarios. These scenarios can be from any season or adventure that is legal for the character to play. A character gains one skill feat after successfully completing one scenario, one power feat after successfully completing two scenarios, and one card feat after successfully completing four scenarios. Completing the same scenario multiple times does not count as progress towards these tier feats. You can gain only one feat of each type in each tier, unless instructed otherwise.

So what happens to scenario rewards such as 0-1C (Brine Dragon Hunt) and 0-2D (Who Owns Hell Harbour) where the reward is "Each character gains a power feat"?
If 0-1C is completed, then everyone should already have a power feat for tier 1 by then. Is the scenario reward 0-1C invalid (since you can only gain 1 feat of each type in each tier ...) or is this a case of "instructed otherwise"?

The Season of the Shackles rewards have not yet been adjusted to the tier system. If you want to run Season of the Shackles, you can either ignore the tier system entirely and just take the rewards as-written, or convert them to the tier system and replace feat awards with something else like random card draws. If you are officially reporting Season of the Shackles, ignoring the tier system is likely your best bet for now until the rewards get updated.

I would like to point that on page 7 of Card Guild Guide it states: "You only get one feat per tier, unless instructed otherwise." That clause of "unless instructed otherwise" accounts for scenario rewards. This still leaves our group at the whole issue of an accumulation of unused power feats before we get the role cards because the scenario rewards are instructed otherwise.
Regarding the rewards not being adjusted, Skulls and Shackles, according to other forum posts I have read, is the starting point/prototype for Guild play, hence Season 0, so there should be an actual fix for this somewhere floating around. Even if it as simple as "the feats can be accumulated over time for later use" there needs to be a legitimate fix to this issue for the sake of clean reporting.

For whatever reason, they haven't gotten around to this, but in light of Tanis' post it seems you should either:
(1) Play Season 0 without using the tier system, or
(2) Use the tier system in Season 0 and ignore scenario feat rewards.

The issue with those suggestions is we have been using the tier system AND following the reward system as each Shackles scenario is completed. I have been reporting all of our progress since guild play started for us. The core members of the group have completed adventures 1 and 2. We were getting ready to prep some of the newer players for adventure 3 when we noticed the reward for adventure 3 being the role card.

I'd recommend unchecking the extra feats and then continuing onwards with your choice of reward (either tier system or as-written) -- no need to replay the past scenarios imo. Mistakes happen, just correct them and move on :)

Skizzerz nailed it. Mistakes happen, and you fix them if you can. In this case, yes, that means deciding whether you want to go tier or not and unchecking feats appropriately. It definitely sucks, and in any situation where you weren't reporting your characters I'd say blow it off and just make the change from the now on and not worry about the past extra feats.
If you're going to only play Shackles and not the Wrath of the Righteous OP scenarios, personally I recommend just ignoring the tier system until the updated rewards are posted. Then, if you want, convert your characters to tier and adjust your feats.

My group has decided the following:
1) Due to the number of times the core players have had to rework their decks, characters Tier 2 and above will remain as is but not be able to jump into Righteous effectively locking them into Shackles.
2) New characters and characters that have not hit Tier 2 will have the option of either playing their character the way the core group has, locking that character into Shackles, or going with the the correct rules, enabling them to bounce their character between base sets.
3) Going forward, with the exception of the adventure path 3 power feat gain, any time a feat would be earned you instead you gain a Blessing upgrade equal to the adventure deck number.

In the ACG Guild guide it states when rolling for plunder a 6 on the die is supposed to be a blessings upgrade instead of a pick one. Taking that into consideration it will be changed to a random blessing to add some balance to scenario rewards.
The latest version of the SotS Guide to the Guild I have is 1.2. According to it, you only use that table if you have less cards for upgrading than the number of characters, which includes everything you acquired (but didn't banish) in the scenario plus (as per the S&S rules) any plunder cards you had left. I don't believe we've ever needed the table in any SotS game I've played.
I highly recommend not playing SotS with the Tier system, at least until the scenarios are revised. If not, just drop your #3 and don't give a reward in those situations.
On the subject of Blessings: higher ones are exceedingly hard to get, unfortunately. I don't think anyone in our group has a Blessing over 1. (We're in Adventure 4.)
