I know this will come up in my next session. Imagine on one side a group of Good-aligned PCs with a Magic Circle vs Evil active. On the other side the Evil-aligned foes with a Magic Circle vs Good active.
Prior to the encounter, one of the Evil-aligned foes has dominated a creature which now stands within the Magic Circle vs Good. Once the 2 circles overlap does the dominated creature get a save to break his enchantment? Could summoned creature freely roam the intersecting areas?

From my understanding, Magic circle vs good and evil do not counteract, negate, or dispel each-other at all. When the 2 circles overlap, anyone in the overlapping area should receive all of the benefits, or be subject to any of the penalties depending on their alignment.
For instance, if a PC were to be in or enter the overlapping area, they would get a +2 deflection bonus to AC vs evil and good creatuers, and +2 resistance bonus to saves vs evil and good creatures. He would get the second save if he was under a compulsion effect from an evil or a good creature, and he would have the protection against evil and good summoned creatures that both spells provide.
When I've played a caster in the past, I would regularly buff myself with circle against good and evil. An evil enemy can easily summon a good aligned creature and order it to attack you, thus leaving you vulnerable if you only cast one.
