Don't have my books in front of me but I believe...
You can have one up at a time but you may select from all the ones listed. I think that both you and your animal can have different ones active... your pet's is active at all times.

as a 3rd lvl hunter, just how many animal focus' am i allowed? i am using hero lab and i know it has some bugs, but it doesnt seem to limit my animal focus'.
The rules for how many focuses can be applied at once will vary tremendously. Herloabl won't tell you that you're applying to many it simply allows you to set them up so that you can enable whatever is applicable and have the bonuses apply. Remember while the focus is active, you can still switch the bonuses from round to round.
Herolab is a good character aid. It however should not be given total reliance for rules enforcement.

The hunter can also apply one of these aspects to her animal companion. Unlike with the hunter herself, there is no duration on the animal aspect applied to her animal companion. An aspect applied in this way does not count against the hunter's minutes of duration per day—it remains in effect until the hunter changes it. The companion's aspect can be the same aspect the ranger has taken on or a different one. The hunter can select or change the animal foci on both herself and her animal companion as part of the same swift action.
It doesn't state anything about it changing or stopping on the hunter's unconsciousness. It has no duration, so won't expire automatically if you don't refresh it, and it's really got nothing to do with you except you picking it, I see no reason for your state of consciousness to change it at all.
