They actually take it first as a combat manoubvre check is an "attack" roll and they have to be taken from highest BAB to lowest. You generally want them taken first if you are using dirty trick, trip or steal anyway as the opponents AC plummets. My PFS character uses Dirty trick (free combat manouvre) to blind, followed by trip as in place of an attack, then Ki Throw kicks in and I put them prone next to someone for a full attack, then I hit them once. When you get Greater trip it gets ridiculous with a TWF rouge or ninja, things just explode.

You do a full attack like you would with any other class/weapon/whatever. At the end of your full attack you do an additional combat maneuver.
The maneuver does not have to be at the end of the sequence. RAW it can be anywhere in the sequence.
At 1st level, as part of a full-attack action, a maneuver master can make one additional combat maneuver, regardless of whether the maneuver normally replaces a melee attack or requires a standard action. The maneuver master uses his monk level in place of his base attack bonus to determine his CMB for the bonus maneuvers, though all combat maneuver checks suffer a –2 penalty when using a flurry.

You're right, I was misremembering it and thought it was specifically at the end. But after reading it again it is definitely anywhere.
@Calloway, the rule you're thinking of is this
If you get multiple attacks because your base attack bonus is high enough, you must make the attacks in order from highest bonus to lowest.
This extra attack isn't because of BAB so doesn't have to go in BAB order. You're right in that most of the time it should probably be done first, depending on the maneuver, but it doesn't have to be.
