The only thing I figure out is have the creature cast the spell itself since size does not matter for yourself. The problem is that most beings of this size can not use head or feet slots.
The main purpose of this would be to teleport a ship. A ship can be animated an then targeted with a spell but it is to big for teleport.
Would a wayfinder of the starswork?
Once per day, the owner can touch one of the semi-precious stones on the wayfinder of the stars to teleport her and any willing creatures touching her to a safe location on the indicated planet, as interplanetary teleport.
Does one get to pick the safe location?

I am not sure a gate is big enough for a colossal creature. Creatures can squeeze but ruling that an animated ship can not would not be unreasonable. That would prevent a gate.
Magic would not work on animated object or mindless undead. Could work with an living being though so it is an option.
Shrink item will get no where near big enough for ship and would not shirk that cargo anyway. Could work on a boat.

The best solutions I have found so far are a wayfinder of the stars. My guess is that it teleports you an any willing creature touching you but it may still be restricted by caster level.
On the random resonance table for ioun stones number 87 allows the user to teleport 1/week. That would be slotless and easy to activate. Not sure how easy it would be to get that combination.

Call construct will work but at 1000gp a pop and only if the ship is animated first.
Polymorph any Object should work on the ship as a target to make it any size really, but will need to be dispelled or cast again to return it to it's proper size.
The most direct solution is probably just to use craft wondrous object on a ship to give it teleport 1/day or 1/week or what have you.

What would happen to all the stuff in the ship when it is polymorphed?
Enchanting the ship would work but there are no rules for it.
The ship will be animated anyway so call construct works. Gonna be hard to teleport yourself at the same time.
I think that the wayfinder of the stars can pull it off but I am not sure.

There's a really neat way to do this, without any recurring price necessary. A little bit of research tells me that viking longships might way somewhere in the realm of 20 tons. An advanced mastadon with ant haul cast upon it has a maximum load of over 40 tons, if my math is correct. So just invest in an elephant, mastadon, or advanced mastadon, depending on the size of the ship, and cast ant haul on it. This strategy can be used from as low a level as 12. If you have a higher caster level, you can even have your strongest party members help out with the carrying. All that's left to do is lift the ship onto the mastadon (the easy part, right?) and you're ready. Then you can cast teleport, greater teleport, transport via plants, or whatever and move the whole setup to your destination.

If you cast gaseous form on an animated ship, it can fit through a gate spell to get wherever you want it to. (If you want to go to the same plane, just cast it twice or cast plane shift before casting it.) The ship might even be able to go through Ring Gates, depending on whether it counts as having weight when gaseous.

Step one: go to the [url=http://en.wikipedia.org/wiki/Figurehead_(object)]Figurehead of the animated object, if the ship does not have one, make one, you may have to use Craft Construct to make the modification or some such.
Step B: If the ship has the Lifespark template, tell it hello, ask how it is doing, and engage in some polite conversation.
Step 3: Using diplomacy or commands, place a Helm of Teleportation on the Figurehead's head. You may have to enlarge the helmet.
Step fourth: As it uses its helmet to teleport itself, you teleport yourself and the crew (if necessary, up to DM) to the same place it is going.
Step Five (optional): Miss the target destination, end up in a "similar location", get eaten by Kraken.
