If I took this feat on a Swashbuckler could I make another weapon count toward class features that require piercing weapon by just keeping your weapon as a piercing weapon?

If I use a flail to do piercing damage, can I get Precise Strike damage?

Dealing bludgeoning damage with say a rapier does not make the rapier a bludgeoning weapon, it just changes your damage type. So in answer, the "piercing weapon" quality is determined by the item, not the usage.
