On Jemma's card, you summon the ship Shackles Pirate Ship. The next line of text states: "If undefeated, bury the bottom 1d4 cards of your deck."
Does that line refer to the encounter with the ship or with Jemma? If it is with Jemma, you would take combat damage and bury cards? If it is with the ship, you would take structural damage and bury. Any clarification here would be great!

If it is a separate "paragraph" then it is a separate power from the shipped being summoned. In that case, it refers to what happens if Gemma is undefeated. You still take combat damage it'd you fail the check, and additionally bury 1d4 cards from the bottom of your deck.
If it is the same "paragraph" as the sentence summoning the ship, then it refers to the encounter with the ship. You still take structural damage for failing the check, and also bury some cards if undefeated.

The first part of the card (Before You Act phase) is recharge a card, then summon and encounter Shackles Pirate Ship (which has its own encounter paragraph on it).
After that is the Combat 11 with Jemma. If (she) is undefeated, bury the bottom 1d4 cards of your deck. (She doesn't like recharges, it seems!)
