I just placed an order for about two dozen items, all of which were listed as "available now" on the store page. As soon as I actually paid for the order, it suddenly said "Product(s) not in stock" at the top of the page, and almost every single line was in red. Does this actually impact the order? If so I'm going to need my money back and I'll order these elsewhere.

It means you ordered the last one - there should be one set aside for you. The only time I've had an issue with this is with non-paizo items (and even then, only rarely).
Having said that, if you just placed the order you wont have paid for it yet. What you'll probably see on your credit card at the moment is a hold of funds for a proportion of the order (ie not the full amount). That will disappear in a few days and the full price will charge when the package ships. Unfortunately, if your bank is like mine, it won't distinguish between a hold and an actual charge - the only difference is that the amount is less than the full order's price.

You'll probably get a CS person check into it for you soon anyhow (just to be sure) - however they're absolutely snowed under at the moment, so it might take a while.
I'd recommend giving this thread a bump in a few days if you don't see any movement in your order or a reply here from someone who can actually look at the specific items in question.

It looks like most of your order is in the warehouse and ready to ship, with a couple of exceptions:

Lindir, Elf Archer
Which should be making their way to us from a distributor. Please note that while they were available to be ordered, they both have a product availability time frame of "ships from our warehouse ins 5 to 7 business days." More details about this description/time frame can be found here:
