You do not rebuild with your history—you rebuild with the standard rules.
I don't see anything specifically about rebuilding your deck in the OP guide except this:
After upgrading your deck, when rebuilding the rest of
your character deck, choose extra cards, if needed, from
your Class Deck. First, choose cards with the Basic trait
and B set indicator; then choose cards without the Basic
trait with the B set indicator, if you don’t have enough
Basic cards.
The S&S rulebook says:
After each scenario, you must rebuild your character deck. Start by
combining your discard pile with your hand, your character deck,
any cards you buried under your character card, and any cards you
displayed; you may then freely trade cards with other players.
Your deck must end up meeting the Cards List requirements on
your character card, along with any deck adjustments on your role
card, if you have one. Loot cards count as cards of their type. For
example, if your character’s Cards List specifies 3 items, and you
keep 1 loot card with the item type when your rebuild your deck,
your deck must contain exactly 2 other items.
If you can’t construct a valid deck from the cards your group has
available because you don’t have enough of certain card types,
choose the extra cards you need from the box, choosing only cards
with the Basic trait. After you begin the adventure Tempest Rising,
you may ignore the Basic trait restriction; instead, you may use any
cards in the box from the base set and the Character Add-On Deck, as
well as any cards from an adventure whose adventure deck number
is at least 2 lower than the adventure you’re currently playing. If you
have cards left over after rebuilding all of the surviving characters’
decks, put them back in the box.
So, for clarification, WHEN/HOW can Flenta add above-B spells to her deck?

If her number of spells in her deck is greater than the number of B spells in the class deck. She'll be way short on spells when it is time to rebuild. There are only 2 B spells in the class deck. So if her number of spells is 5 (her max), she'll take the two B spells, the two 1 spells, and one of the 2 spells. See this over here for the structure.
I'd also assume that after adventure 3 of the OP adventure path, you wouldn't have to take the two B spells.

I'm not sure Flenta is that simple, as it really depends on which spells she used during play. Here are some examples:
Flenta starts an AD 1 scenario with her B, B, 1 spell set. She uses both her B spells but not her 1. If she takes a 1 spell as her upgrade she could rebuild with B, 1, 1. Otherwise she reverts to B, B, 1.
But if instead she cast her 1 spell, then it would be a poor choice to select a 1 spell as her upgrade since it would not do anything for her rebuild. She'd be at B, B, 1 regardless.
An advanced Flenta with five spell slots starts an AD4 scenario with B, B, 1, 1, 2. She casts the Bs, one 1, and the 2. If she chooses a 4 spell as her upgrade, she'll end up with B, B, 1, 1, 4 as her rebuild set.
Basically all her expended spells keep reverting to the lowest level spells that she has available. Picking high level spells for her is like picking a potion at AD 5 - it might not always be an optimal choice. It looks extremely unlikely that she would ever accumulate a consistent set of "good" spells.
It looks to me like if you want an overarching strategy it would be to avoid spell upgrades for Flenta unless there is nothing better to pick. If you've already got good weapons, items, and blessings why not take a one shot Disintegrate?
