I'm running my group which consists of 6 players: 2 paladins( one healing focused the other sword and board), a gunslinger, a ranged ranger, and two casters all lvl7 thru this module. We are closing in on the final session and two of the up coming fights seem like the will be such a cake walk that I'm not sure what to do with them. First the dark Naga, would 2 dark nagas be too hard? second the final encounter I have decided to change her form eldritch knight to either straight magus or caster but what lvl would prove to be a challenge with out being a one sided murder?

As a DM I'd rather pull a few punches than have either a cake walk or a mysteriously high number of hit points!
With the Magus, don't be afraid to re-build it, often times there are a number of dodgy areas in NPC's so look at the feats/arcanas and make it harder. Maybe a Spell Storing weapon with a pre-cast surprize or change the encounter map to give it an advantage - so many times we religiously copy the maps out without even thinking.

Advanced simple template on everything.
Double minions.
Helps equal out the action economy issue. In addition modules are designed for 4. You are rocking with 6. I'm not even including if the party is optimized, more than a 15 point buy what their wealth is etc...
Change the last fight a bit. Have the party fight what they *think* is the boss...and when the party has gone nova...then have the boss show up with the second or third wave of minions.
