Great birthday present.
In the rulebook (get the updated one by the way) there is a layout guide for the box to show you how to sort then type. You can add the character add-on deck right away, but don't add cards from the adventure decks until you start that adventure. When you do add them, put each type in with the cards of the same type. Leave them in until you start hook mountain massacre, then follow the rule on the Adventure Path card for how to remove some of them.

When you start the adventure from a deck, do you remove the core material, or add what the deck has to the core material?

It's in the Adventure Path Power, not the reward. And you are not reorganizing decks as much as removing cards from the game as you are playing. At Deck 3 (Hook Mountain), Basic Traited cards are removed after you encounter them; at Deck 5 the same goes with Elites.
If you mean you character decks, that happens after every scenario; using the cards you've picked up during the scenario to improve your decks. That's in the rulebook.
If you meant adding/replacing a character in the middle of the Adventure Path; then their initial character deck is built from any card two decks prior after the beginning of deck 3; otherwise you must build it from Basic traited cards only. Also in the handbook.
