I too thank you for all the work you put into the site.
As far as the subdomains, I have always been under the impression that they were limited, but you raise some interesting points. I didn't realize that JJ was the only one who has said that they are limited (taking your word on this.) He brings some good mojo and is fantastic about replying to people in the Ask JJ thread (not being binding does make this easier for him than others), but on occasion I find his logic quite suspect.
I would love to find out that you were right and someone officially came out and said that subdomains are a suggestion. I am a fan of the more obscure gods. But until then I am reluctant to just bring any sub-domain to a PFS table.

Don't take my word entirely. My reluctance with declaring anything on my site is that the ruling on whether subdomains are limited or not is kind of sketchy. I didn't even notice it myself until Inner Sea Gods.
The main reason I don't think the "limited subdomains" part of deities is PFS-applicable is because not all PFS-legal subdomains are even listed as options. I only went up through "F" when I was looking, but Aeon, Aristocracy, and Fist aren't listed as Subdomain options with a single deity in Inner Sea Gods (in those giant tables at the end).
And what happens to subdomains that get made after ISG? If declared PFS-Legal, will they need to list off every deity that can use them? I can bet you that many of the pantheons would get left out.
In short, I'm not sure if those Subdomain listings are intended to be the only allowed ones or not. I will be using them as guidelines in my own games, not rules. For PFS, I don't think they apply. It may be worth a thread in that forum for further discussion though.

Well, Aeon, Aristocracy, and Fist can be taken by any cleric taking the Separatist archetype (PFS legal). Same with any new sub-domains made legal later that don't have any deity with them.
