The pathfinder version of the knock spell is pretty much a disable device spell that uses a caster level check +10.
So would knock work on a magic door that could normally only be opened by channeling positive energy into it? Or any door that doesn't have a lock but has a specific way to open it using magic?

If it has a DC to open it then knock can open (or suppress) it.
In the case of the magical door, I would allow a UMD check instead of a disable device to fool the door that it had positive energy channeled into it. But even magical doors should have a disable device DC, even if it is ridiculously huge and the PC at its current level has nearly no chance of using the spell to open it.
