The martial artist archtype replaces still mind with pain points. Does that make him no longer qualify for the champion of the enlightened prestige class?

Yup. If you trade out the feature, you don't have it to qualify.

Correct. Similarly, if you were, say, a hypothetical wizard archetype that granted the still mind class feature, that would count for the prestige class.
